The city Zoo and the microbiology museum next door are excellent. The maritime museum is very kid friendly as is the NEMO science museum. The This is Holland Ride is also amazing:

Absolutely NEMO. I've been several times when my kids were younger. It has a roof-top deck that has a terrific 360 view of the port and city and also has fountains for the kids if they want to get wet, and has a cafe and bar.
A polite warning: Keep a firm hold on the young one's hand anywhere near the bicycle
lanes on city streets. These are traversed by kamikazi riders who can't stop if someone steps onto their pavement. Amsterdam gives the trollies first right-of-way (who can argue with their weight?) Pedestrians are firmly placed third.
Definitely limit the children to half a space cake.
Kidding. Canal tour boats always seemed to make my girl happy when she was little.
