When you get there and are walking along the canals, you'll see the places where canal cruise boats congregate and you can pick your own boat. There aren't huge boats for the Amsterdam cruises, because of the bridge clearance heights. This is one of the things about your trip you don't have to over-think. :-)
they're all great and basically the same - this is something I wouldn't worry about - just get there and go with the flow. One thing that is important to plan is the Ann Frank House - if you plan to go (and it is one of my best experiences in all of Europe), get your tickets ONLINE NOW. It sells out fast - by getting them online, you avoid the HUGE line and go straight to a shorter line for those with tickets. It is amazing and life changing and VERY well done. Pick up a brochure and read through it as you walk through the rooms.
I think they are basically all the same. If you visit Haarlem, take their canal cruise as well.
We did a great bike/canal/walk tour through the airbnb experience. Really good!
We took the canal cruise nr the University museum. It was a lot cheaper than the one at the train station and covered the same route. Have fun it is quite enjoyable.
Just came back from Amsterdam and did the Hop-on , Hop - off canal cruise . If you saw something you like to see more of , stay on the canal cruise and upon it's return you hop off to get a closer look. The tickets are for 24 hours so you may get some " free " public transport the next day . There are also H-o-h-o bus/canal cruise combi tickets .

We will be in Amsterdam for 5 nights in September. Also was looking at Canal Cruise Tour Boats. Our B & B host recommended www.stromma.com. (Online discounts) RS also recommended this site in his Amsterdam & Netherlands Guidebook. Sounds inviting especially in pleasant weather. We plan to use the tram system and self guided walks as well. At a recent RS Amsterdam class our presenter recommended a canal boat tour upon arrival. Nice way to get an introduction to AMS. As mentioned upthread, there are a multitude of cruise styles to choose from. Apparently the mentioned HOHO boat follows a complete loop of the city.

Which B&B did you get? We were unable to get two room for the six night with any we could find. Staying at Hotel Piet Hein.
