In September we are traveling by train from Cinq Terre to Rome in one day. Which route is more scenic? Through Florence and the centre of the boot or through Pisa along the coast?

I'd suggest the direct train from La Spezia (Cinque Terre) to Roma Termini. It goes along the coast for the first part on the trip south and then moves inland. This seems to provide a good blend of both coastal and inland scenery.
The trip is only about four hours, which is also nice. Reservations will be required though.

Kens advice is right on.We took this trip in June.4 hours along the coast and then inland.We booked the day we arrived in LaSpezia and took the intercity 2nd class.The intercity gives a discount called a Amica fare.
