Are you asking which museum in those cities has the most/best paintings by Leonardo da Vinci? The Uffizi Gallery in Florence has two; Milan (Santa Maria delle Grazie) has da Vinci's mural of the Last Supper, for which you would need to make reservations months in advance. Gallerie dell’ Accademia in Venice holds the Vitruvian Man. In Florence, there are also two science museums that house models of a number of his inventions; I don't know why there are two and I have not been to either of them.
There's also a museum in Vinci (his home town) that focuses on reconstructions of his inventions. If you have the time & are driving, getting there is a beautiful ride through rural Tuscany.

Unfortunately, Vitruvian Man is a very fragile drawing which is only displayed for a few weeks every six years.
