Which area of rome is recommended to stay in for a short trip? We are looking at AirBnB's, as they are a little more affordable than the hotels.

We stayed in that same apartment a couple of years ago! It's a very nice place, the hosts are so friendly, and the location is very central. The rooftop terrace really adds a lot if the weather is nice -- we spent a few later afternoons up there admiring the views. I highly recommend it.
Navona is walking distance to Vatican City and most of Rome
Looks like the Farnese apartment is lovely but has a 5 night minimum stay. I agree, the area around Piazza Navonna, the Pantheon, Campo di Fiore (the historical district) is a wonderful place to stay; very walkable and interesting.
The central area recommended above is excellent, but Prati near the Vatican is also great, walkable, and well-connected by public trans. For a three-night stay, I recommend a B&B or hotel where you can get a breakfast included and some advice to help you your first time in this amazing city.
