I already purchased the "skip the line" tickets for the Vatican (at 3:00pm). After doing some research, I realized that I also would like to buy the audio guide tour. Can one buy that audio guide tour in advance? If so, where does one do pick it up from? And if not, where does one purchase it/pick it up from?

On that page, if you click "tickets" on the left side menu, a box comes up that states, "Already have a booking? Manage it here". I can't tell as I don't have a booking but you might be able to add the audioguide to your current booking though that function. Otherwise, as stated, you go to the Antenna International desk, Courtyard of the Cuirasses to rent one.

How much they cost will depend on whether you book a tour, which tour you book, or whether you just buy general entry "open tour" tickets (meaning you'll sightsee the museum on your own).

I clicked on that website, but I don't know where to go to pick up the physical audio guide if I do purchase it from the website.

You will also have to return that audioguide at the same desk you got it from as you'll need to leave some ID with them.
There is a difference between being frugal and cheap...frugal is good and cheap is well, cheap. If you bought the tickets from the official Vatican site as is recommended on this site you saved a ton of money and already have the “skip the line” tickets. Use the official Vatican museum guides for the tour of these 12 museums that contain an overwhelming amount of information, art, political and religious history and architecture. Audio guides will not do justice to the museums (there are 12 buildings) which end with the the incredible Sistine chapel. We have gone through the va museums 4 or 5 times, always with a guide since they add or move entire collections. Don’t ruin the experience especially if this is your first time in this incredible museum.
Except that the OP's general-entry tickets have already been purchased. If they want a guided tour, then they will need to modify the existing booking. Tickets for group tours on the Vatican website do not show any for the museums starting later than 2:00 PM. (summer Friday nights excluded).
