Which online sites allow to book train/bus for traveling? We will be traveling to Rome, Venice, Florence, Paris and side trips to Pisa and Siena.

Yes, unfortunately, the Trenitalia rail website is not very friendly to American credit cards. However, you can check prices and schedules on their website (you can switch it to English), print the schedules you like, and take them with you. Train stations have automatic kiosks to purchase tickets, and you can use an American CC there...or visit the ticket windows. You may also want to check RailEurope's website. Although their prices are generally higher than buying locally, many have been finding recently that their Italian train prices are very close to those listed by Trenitalia....if you want tickets in your hands before you leave.
