Our tour ends after breakfast in Roma and we will do our own thing for another week. What is the best way to get down to Naples, bus, train? I suspect train, if so which company?

Personally? High-speed train: Trenitalia or Italo from Roma Termini to Napoli Centrale.

Either one is fine as long as the price and departure/arrival times work for you.
Agree with above - high speed train. We've done it and it was so easy.
The fastest trains take only about 70 minutes. The fastest buses take just over 2-1/2 hours. If you buy tickets at the last minute, the bus might be quite a lot cheaper. It's worth thinking about how early you'd be willing to pay for train tickets that commit you to a specific date and time of departure. Buying early has the potential to save you quite a bit of money.
Oh, and to add about the "fast" trains, 2nd class carriages are just fine; MUCH more comfortable than coach seats in airplanes. No need for expensive upgrades unless you land a particularly good deal on one in advance.
