we are leaving Vernazza on May 2 and fly home from Naples on May 4 so we are looking for a fast way to get to Naples so that we can maximize our time there....

I'd say train: check schedules on the Trenitalia website.
Looking at the website, this looks to be the best option:
May 2:
07:09 Vernazza - 07:27 La Spezia
07:44 La Spezia - 10:40 Roma Termini
11:23 Roma Termini -12:35 Napoli Centrale
Total: 5 hours, 26 minutes
There doesn't appear to be direct flights from Pisa.
There looks to be a direct flight from Genoa at 8:40 that's 1 hr/20 minutes but I don't think you could make it taking the first train from Vernazza.

Travel by train (high speed where possible) on that route is the quickest method. On the train from La Spezia to Roma Termini that Kathy mentioned, be sure to choose one of the direct trains and not one with several changes. You can see all the solutions on the Trenitalia website.
