Are the vaporetti operating early in the morning to accommodate early train or air reservations?
They start really early. Do you have a specific time in mind?

6:30 AM should not be a problem. A couple of helpful sites: http://www.actv.it/en/movinginvenice/waterbusservicestimetable and http://www.actv.it/ The second one is a bit wonky. You can input points to start and end in a trip planner, but you have to scroll the window in an unintuitive sort of way to see the options.
What is the 06:30 for? Train or plane. Quite a difference in what time you need to catch a vaporetto. The primary vaporettos No 1 and 2 begin about 05:00. However, there is a night vaporetto as well but it doesn't run as often.
I was just in Venice. On the way home I had a 6:30am flight. I checked in a hotel near the airport on my last night. Another thing that is risky going to the airport from Venice, (San Marco) is that early in the morning there is fog, and I was told this by the hotel desk, if the fog is really bad, the Vaporetti is delayed and you can miss your flight. The only way to really play it safe is to stay in an airport hotel.
I stayed close to the train station and just crossed over and got into a cab from the taxi stand. That is the best bet. Though the vaporettis start early, the frequency is not great and hence not worth the risk if you have a flight to catch at 6:30 am.
We're leaving by train, so we need to get from the mercato rialto stop to the train station.
It should take you about 13-14 minutes or so to get to the train station from the Rialto Mercato stop. The #1 vaporetto leaves at 05:38 and arrives at 5:52 that should give you plenty of time to catch a 06:30 train. If you want a bit more room, there is an 05:18 boat that arrives at 05:31
