I have tickets for the Vatican Museums for 9:30 am. I was also lucky enough to be able to get Scavi tour tickets also, but I inadvertantly booked them for the same day. Scavi tour is 12:30. Do you think this can be done in one day?

You'll have plenty of time. Get to the museums about 15 minutes before your entry time. You may want to go to the vatican website to help plan your route. After the Sistine chapel just follow everyone else through the tour door to the Basilica. Walk straight across the front portico steps without entering the basilica to the Swiss guard stand. Show them your reservation and they'll let you go into the scavi office. They'll only let you in about 15 minutes prior to the tour so you don't have to get there too early. The tour ends in the grottos of the basilica so you can enter the basilica after the scavi if you aren't too famished. Just eat a really big breakfast that day.
