We will arrive in Rome on Saturday June 2 coming from Florence. We fly out on Wednesday June 6. I am thinking Tuesday would be the least crowded day to visit the Vatican. Before I buy my tickets, am I correct? Also book through the Vatican museum, correct?

It's going to be crowded during high season on whatever day you choose so if you want to do it Tuesday, then book your tickets. Yes, do that through the Vatican's website:

Tuesday will be your best option. The museums are more crowded on Mondays because of the Sunday closure.
