Vatican tour choices

I am going to book my Vatican tour. I understand if we rent an audioguide we lose the option of taking the shortcut from the Sistine Chapel to St. Peter's. I was thinking of buying the ticket through the vatican's website that includes St. Peters instead of the Museum and Sistine Chapel only. 1. What are the pros and cons of this? 2. What is the best time to go? 3. How long are the tours?
4. When the tour is over can you remain inside to see more if you like?

I think a guided tour is a very nice way to see the Vatican Museums. They are huge and complex. A guided tour allows you to relax and enjoy, and see the highlights. Plus you can skip through the shortcut to the Basilica afterword. Cons? Well it costs more. And once you enter the Basilica, you cannot go back into the Museums. Best time: Lots of opinions. Many say afternoon is best, but a guided tour gives you a timed entry so you aren't waiting in line. Length: Website says Museums and Chapel, 2 hours; Add the Basilica and it goes to 3. You can stay in the Basilica as long as you like, but you cannot re-enter the museums.
