We are scheduled for a 3:15 Scavi tour the first Sat. In October. We will purchase the skip the line tickets for the Vatican museum. I was wondering 1.what is the best time too book the museum, 2.where does the museum exit in relation to the Scavi your, 3. Should we eat lunch in the Vatican cafeteria or do we have time to go somewhere else?

I would book the museums early so you have enough time to visit the rooms you wish and still get lunch before the scavi tour.
The museums exit out the front so you'll need to walk around the walls to the square and then through the colonade on the left (facing the basilica) to the scavi office. Give yourself at least 15 minutes for the walk and be sure to get there at least 15 minutes early for the tour.
You might have time to go somewhere else for lunch but don't eat anywhere close to the Vatican as they will overcharge you and the food will be average.
