I'd just take the basic tour. Last time we were there in busy season, they were trying to usher us through the museum quickly.

But it's a must see.

We've been to the museum twice. Personally, I'd pick a tour through the Vatican Museums. Last time, we did a self-tour but at the time, the tour-only doorway between the Vatican and St. Pauls wasn't open. That's a considerable advantage to a guided tour. Caution: just because the brochure says it is a small tour group, that doesn't mean you will be the ONLY tour group. There is always a crowd at the Vatican.

Trip Advisor doesn't run tours. Neither does Viator. For accurate comments on commercial tours, we'd need to know the name of the company actually conducting the tour. I've noticed a lot of positive comments on this forum about the Pristine Sistine tour conducted by Walks of Italy, but the Vatican's offerings are less expensive. How the two compare, I don't know. It has been true for years that the experience is much nicer if you take one of those early-access tours, especially if the Sistine Chapel is a very important part of the Museum visit for you.

I'm not sure that your question is clear to everyone. I think you are saying that you want to know which tour is better.
Tour option 1: A skip the line tour you would purchase through Trip Advisor
Tour option 2: Vaticans Museum Breakfast and guide

Am I understanding the question correctly? If so, I think you will be better of going for the breakfast one because I think it gives you early entry. I'm sure others who have actually taken that tour will chime in with more details or any corrections as necessary. The skip the line tour only means you skip the line to purchase tickets, not anything else.
