Vatican day planning

We have Necropolis reservations for 9:30 on a Saturday on October. What would you suggest doing before the tour?

Regular Vatican museum opening is 9:00, early entrance at 7:00 includes breakfast. Not enthused about using fresh sight-seeing time for breakfast, and it would be very rushed. I believe we can not enter the museum, leave for the scavi tour, and return to the museum later the same day (on the same ticket, anyway).

One possibility is to go to the basilica first. Be in the security line when it opens at 7. It's quiet and uncrowded, and a far superior experience compared with later visits. I'd leave by 9 to be at the Scavi office a little early (and before going to Scavi office, check anything other than a very small purse).
