I am going to take Bernia express from Tirano to go to Switzerland. I will be coming from Milan but I am unable to book Milan Central to Tirano for 11 June 2017. I can see the trains are there until 10 June 2017. Does the train doesnt run on Sunday in summer time?

10th June is when the timetable changes. The timetables past then have not yet been loaded. But don't worry, assume the times will be the same as the same day of the week before 10th June.
But, Milan to Tirano is a "Regionalle" train. There is no discount for booking in advance, and no seat reservations. It is a standard price. Just buy a ticket at Milan station. That ticket will be valid on any train that day, but you must timestamp the ticket in the machine (called "validation") before getting on the train. This is to stop you using the same ticket twice.

Thats a relief. Any idea when it will be uploaded? Also I believe I can use my interrail pass on that train so I dont need to purchase the ticket. Is this correct ?

The route is shown on the 2016 (see Switzerland inset) InterRail map, so that would appear to be the case.

But, the standard warning about Interrail in Italy is that normal tickets are cheap and a rail pass is rarely worth the cost.
I just looked up Sunday 4th June on Trenitalia. Milano Centrale to Tirano only costs €11.50!
Trains are at the following times:
06:20 Milano Centrale Arrival 08:52 Tirano
07:20 Milano Centrale Arrival 09:52 Tirano
08:20 Milano Centrale Arrival 10:52 Tirano
09:20 Milano Centrale Arrival 12:05 Tirano

Check carefully - most passes are not valid on Trenord routes. Trenord is the urban Milan and Lombardy rail system and runs all the trains between Milan and Tirano.
Even if the actual train has Trenitalia painted on the side, if it is going on that route it is operated by Trenord, and Trenord usually accepts no rail passes.
Better to be knowledgable than have trouble on the day.

But it does says that the pass is eligible on Regional rails..Is it possible to verify this while I am in Milan.I heard station staff is not present most of the time at station.

According to the InterRail website, Trenord is included, just not the Malpensa Express trains running between Malpensa airport and Milan operated by Trenord.
