We have times tickets in Sept for 13:00-13:15. We'd likely spend 3 hours and then would catch a train at 16:48. How long would wait in line to enter be with timed tickets? We're not huge art/museum people, so I thought 3 hrs would be enough time?? I haven't booked the train yet.

Usually There are no lines to enter the office where you are supposed to exchange online vouchers with the actual tickets. They are quite quick.
Then you go to the security line. This line is a little unpredictable but I doubt you'll wait for more than 15/20 minutes before entering.
