We will be stay at agritourism 30 mins from Arrezo and 1 hr from siena. I think it’s closer to pienza. Any suggestions how should we plan out our days. We are staying 3 days and have a car. We are traveling with 2 kids-2.5 & 5 yr boys. The place has cooking class and swimming pool, firm animals.

Your description is pretty vague. What you've described is a pretty big area.
You should plan to spend one full day just relaxing at the agriturismo. What time of year will you be there? Swimming in the pool in August would be relaxing, swimming in December is out of the question.
It's really hard to make suggestions since you have two pretty young boys. A wine tour and art museums would be boring for them. Trudging through hill towns can be exhausting. They might find Etruscan archeological sites interesting.
