The Lonely Planet Guide to Southern Italy was my planning guide. Given that there are many more options than what you have time for, I would tailor it to your interests and transport convenience.
Although in Basilicata and not Puglia, you might consider including Matera in your itinerary since it's so close.
How many nights can you spend in the area?
It might help to know your per-night lodging budget for each room. I'm assuming you'll need two or three double rooms.
I liked Lecce a lot and have heard Bari has a nice historic area as well. Puglia has many charming small towns. You should pick up a guidebook with comprehensive coverage of that area and see what spots sound especially interesting to you.
Towns and cities to visit: Lecce,Otranto, Matera(Basilicata), Bari, Polignano a Mare, Monopoli, Alberobello, Locorotundo, Ostuni, Trani, Gallipoli.
We loved staying right on the Adriatic Sea in Polignano.
We did almost the same itinerary as Suki last October. Spend as much time as you can.
For easy transportation, rent a car. We stayed in Matera, Ostuni, Polignano a Mare and Bari.
