The best way back to Naples is on the Circumvesuviana train. About 1.25hrs. From Naples, you can go upstairs and take the Trenitalia train to Assisi. All runs will require a train change in Rome or other location (mostly Rome). The trip will take about 4.5hrs. from Naples. 2nd Class fare is 37Euro.

Big Hint in Assisi. The streets in Assisi can be a bit steep. Many tour books start you out at the Basilica at the bottom of the city and then have you walk up. At the train station, go into the little shop next door and buy a bus ticket. Go outside to the bus stop and take Line C to the top of the city. Then, you can casually walk down. The city is so beautiful and spectacular. Great gelato.
Second hint. As a traditional Italian city, the good restaurants close down 4-7pm. So, you either stay late for a great dinner or you can find pizza and other light meals.
