I came up with about 260 euro for the 2 of you with a combination of full fare, economy and super economy tickets. Includes round trip Malpensa-Milano Centrale, which are 12 euro each person each way. 75 euro full fare Milan Centrale-Venezia S.L. You don't want to mess with advance purchase tickets on your arrival day, in case of unforeseen delays.
The rest can be done by buying 120 days in advance and picking the right departure times that work for you and get the best price. For Rome-Riomaggiore and Riomaggiore-Milan, get advance super economy tickets to La Spezia Centrale on direct IC trains. The connection from there to Riomaggiore is a cheap (2.10 euro) regional train. Venice-Florence and Florence-Rome will be economy tickets on the fast Freccia trains. You might luck out and find super economy tickets if you buy as soon as they are available for purchase.

If you can arrange for either Venice-Florence or Florence-Rome is on a Saturday, there is also a 2 for 1 special for full fare tickets. That is an even better deal than Economy tickets.

date dep arr Price for 2 (euro) Ticket type
5/8/2015 MXP > Mil C. 24 Standard
5/8/2015 Mil C. > Ven S.L. 75 Standard
5/10/2015 Ven S.L. > Fir SMN 58 Economy
5/13/2015 Fir SMN > Roma T. 36 Super Econ
5/18/2015 Rom T. > La Sp C. 38 Economy
5/18/2015 La Sp C. > Riomag 4.2 Standard
5/20/2015 Riomag > La Sp C. 4.2 Standard
5/20/2015 La Sp C. > Mil C. 18 Super Econ
5/21/2015 Mil C. > MXP 24 Standard
Total 281.4
There are no more Super Economy tickets left for 5/18. Act now as the discount tickets are starting to disappear. Keep in mind that with a rail pass, you need to buy a 10 euro res fee pp for the Freccia trains, and pass is not good on the MXP trains.

I operate under the assumption that you'll pay full fares similar to those shown on the international Train Time & Cost Map, which add up to $245 per person. A 5-day Italy rail pass costs $200 plus about $60 for seat reservation fees, so it is not offers no benefit on this route.
