How long should we allow between our scheduled arrival time at FCO to catch a train at Rome Termini to Florence? Should we book our tickets in advance or once we're there to insure, if our flight is late, we can use the ticket?

Book when you get through immigration and get your luggage, for the reason you state. There is a direct train at 1:53 pm if your timing is right, or your fastest way may be to get the regional train to Tiburtina station to get the train to Florence (which is a little bit cheaper). You won't know until you are the airport train station.
