That's a very easy trip by train. The most straightforward method is Stresa to Milano Centrale and then M.C. to Varenna-Esino, with each trip being about an hour. Those are often Regionale trains so you must validate locally purchased tickets prior to boarding the train on the day of travel, or risk hefty fines.

A car service is certainly another possibility, but it will be expensive. If you're travelling with an unlimited budget, I can recommend a service if you're interested.

I've done the trip the other way--Varenna to Stresa--by train. It's easy and yes you change in Milan. It's by regional trains and super cheap.
