I'm thinking of booking one of those early morning tour entrances to the Sistine Chapel. I think we'd need to be there by 7.20 am. We're booked into the Hotel Paba, which is near the Colosseum. I'm wondering if anyone can advise as to how long it might take to get to the Vatican using public transport at that time of the morning? Or would you recommend a taxi?

While you could take the bus, about 30 min. At this time of day I'd op for a 10 min taxi ride.
Take a taxi or an Uber. On my first trip to Rome, I had an early morning Vatican tour and was staying in the Monti district. I got an Uber and was to the Vatican Museums 15 minutes after pickup.
Also, if taking taxis in Rome, download the my Taxi app. It's the taxi equivalent of Uber, and can be helpful if you're further out or away from taxi stand areas.

One additional note... Since you're staying close to the Colosseum, try to make time to go see Basilica di San Clemente. Rick Steves talks about and recommends this church often, and I heartily endorse those recommendations. It's one of my favorite churches in Rome, especially for all the layers of history and the Mithraeum. So cool!!
