We are traveling from Varenna (Lake Como) to Venice. In looking at train options it's a little intimidating. What train system should we use? Should we book legs seperately or together?

Then a fast train to Venezia S Lucia
You can book as one trip or separate if you prefer
Give yourselves time for the transfer in Milano-
If you decide to make 2 separate purchases, give yourself 15 minutes or more to transfer. Not less, or Trenitalia won't protect your connection.
What train system should we use?
Between Milan and Venice it's either Trenitalia or Italotreno.
I'd simply Pick the railway company that sells the cheapest tickets at the best departure time.
Note that Italotreno, the private competing railway company, runs only high speed trains on major routes. They may sell you a ticket from Varenna-Esino to Milan, but it will be run by another company.
Be prepared for crowding on the one-hour regional train from Varenna to Milan Central. There are no seat reservations on regional trains. We have been on it twice, and had to stand should- shoulder each time. The train arrives in Varenna already packed.
