My family of four took the train after landing in Rome last year. And then taxi to an apartment we rented. We loved walking around Perugia!

Another vote for train. I believe there's some sort of tram or bus that runs from the train station to downtown, but am not sure (I should be, I'll be there in three days and I'm taking the train!). If you're going to be there during the chocolate festival you can probably follow everyone else.

Yes, train - as other posters have stated. Also, yes there is a mini-metro that leaves the train station and travels up to the main center of Perugia. Cost I think was 1 or 2 Euros. I learned about the mini-metro from a nice student who was traveling from Switzerland.
