We have done that. However, I would only do that again if: (1) the only luggage is a carry on bag, (2) I could get an early morning train, (3) and the cruise had a late afternoon departure.
The money it will cost for a private driver will, in my opinion, be money well spent. If you decide to go that route, consider Rome Cabs. It is a private car service despite the name. We have used them a number of times and will do so again. We just send them an email outlining our needs and get a response within 24 hours.

What I would do is to take a long distance train from Rome Termini or Rome Ostiense to Civitavecchia (not the frequent commuter train), then the direct bus from outside the station to each cruise dock- http://www.civitavecchia-servizi-pubblici-srl.it/portlink/
Looking at tomorrow, 2 July, there is an Inter City from Termini at 0957, Ostiense 1007, arrive Civitavechia at 1050.; then a Frecc. train at 1157.
