We're flying into Rome for two nights and taking transit into the city. For convenience should I choose a hotel near the train station or does the bus stop in all areas of the city? I see there's a $6 bus from the airport but I can't find where it stops within the city.

The easiest and quickest way to get from Rome / FCO into the city is to use the Leonardo Express (train) which travels to Roma Termini in 32 minutes (Fare ~€14 PP). You can buy tickets at the airport rail station, but a couple of points to note....
- there are two trains servicing the airport, the L.E. and the FM/FR-1. Be SURE to board the correct train.
- You MUST validate (time & date stamp) your ticket prior to boarding the train, or you'll risk hefty fines which will be collected on the spot!
I usually like to stay in hotels near Roma Termini, as that area is so very convenient for transportation, whether I'm travelling within the city or taking day trips. The RS Italy guidebook has lots of good hotels listed in various parts of Rome, so you'll have lots to choose from.
There are five different bus companies that depart from the airport.

The €6 fare is probably the SIT bus but some of the other companies offer even lower prices!
If you look at the link I provided, you will see the list of where each bus stops. Termini station is the most common one.
There are plenty of great hotel choices near Termini station.
Since you said "we," remember that a taxi from the airport to the center of Rome has a fixed rate of €48 and no extra tipping is required. For 3 or more people, it's actually cheaper than the Leonardo Express and offers the convenience of door-to-door service.
