Trains from Assisi to Rome

I am a new inexperienced traveler who only speaks English. I am flying back home from Rome to California on an early morning flight on a Monday in June. I will be staying in Assisi and Spello for the last few days of my trip. I plan to check out of my hotel in Assisi or Spello the Sunday morning before I leave and take the train back to Rome near FCO. I secured a hotel room by FCO for the Sunday before I return home. My concern is a train strike. Am I inviting trouble by not heading back to Rome with a cushion of a couple of days before my early flight? Would it be better to head back to Rome on the Saturday before?

Head back a day or 2 before the flight. If there is a strike there is bus service you can use

I just got back from France where there is a transportation strike and used buses to get where I needed

Even in the case of a train strike, some trains do run every day. Much of the plan is announced in advance, so a 24-hour cushion should be enough to get you to Rome, even if you have to leave earlier or later than your original plan. Keep an eye on news and postings in stations, as well as you can ask hotel staff to check online details in Italian: https://www.trenitalia.com/en/purchase/info_contacts/in_case_of_strike.html.

Like Laura said. Train strikes are infrequent, and announced many days in advance. Ask your hotel hosts to let you know of any upcoming strikes and you will have at least several days' notice so that you can change your plans accordingly. I would be quite comfortable taking a train back to Rome the day before a flight out, and wouldn't shortchange your time in Assisi because of an unlikely theoretical strike.
