I have seen so many different ways to get there by train, but they all seem very complicated once you leave the airport.
Different train stations to pick from & then transfers...my head is swimming. Any suggestions? *Also, once we arrive my husband would like to find a place to purchase some cigars. Are they easy to locate in Lake Como area?

It looks to me that the most direct route was not quoted: train MXP to Saronno, in Saronno switch trains to Como Nord Lago, walk a very short stretch to the ferry pier and ferry to Bellagio.
Bellagio is not on a railway line so it can't be reached directly by train - you have to reach it from Como, either by bus or by ferry, or by ferry from Varenna, that has a railway station. So, unless you hire a driver, some complexity is inevitable.
