Is 45 minutes enough time to transfer Trains in Bologna, Italy?

As maybe implied but not explicitly stated in the previous replies, transferring between trains is very different from transferring flights. In even the largest train stations that would be more than enough time to transfer between two trains. You basically just have to get off one train and walk to a different track. I believe Bologna is setup where you may have to go down some stairs and then back up another flight to transfer between tracks, but in some stations everything will be all one level and you would walk to the head of the tracks to transfer. If you have difficulty with stairs there should also be an elevator.

It's enough time. Just be aware that if you're transferring between a Frecciarossa and a regional train, they will be on different levels. Bologna built underground tracks for the Freccia trains; it looks almost like a subway station. There are escalators, so hauling bags shouldn't be a problem.
