We're going from Rome to Assisi in June. Are advance tickets the best way to go? They don't appear to be available yet and it's unclear when they will be. Any insight would be welcome on this issue!

It is a regional train, so no advantage to buying early. No reservations sold. Always the same price.

Schedule will update June 12
As Sam has said this is a regional train
Price never changes, can’t sell out
Schedule won’t change much if at all so you can look at same day of week now to see what your options should be

Schedule updates on June 9, not the 12th. You should see the schedule by June 1, but that is neither here nor there. The schedule 99% will not change from today, so just look at the same day of the week you are planning to travel and check what it is now and proceed with confidence.
