I have been trying to figure out the best place/way to book train tickets, I have seen a lot of people mention www.trenitalia.com. Is this the best place to book? Also I am trying to book for the end of September is that too far out? I did look on their website and it didn't give me any results for the day I was looking at.

Probably too far out. Also look at www.italotreno.it, a competitor of Trenitalia on this route.
I think you can buy tickets 120 days in advance. However the summer schedule (after June 11) is not out yet, so you may have to wait till it comes out to purchase anything after June 11.
Trenitalia.com and italotreno.it are two competing railway companies, like Lufthansa and Air France. No re-seller can be cheaper or can sell tickets before the companies that run the trains. Those who say so, will simply monitor the 2 sites on your behalf. At a cost.
On June 10 Trenitalia will release all the schedules up to December 11. For now you can get only high speed trains tickets past June 11 and only up to August. There is no hurry, but since you are taking an high speed train you could check again on trenitalia.com in late April.
Italotreno is less predictable than Trenitalia, but if you subscribe to their newsletter they will email you the news about the summer discounts
