It turns out that there are two Montepagano's in Italy. Are you headed to the one in Lombardy or the one in Abruzzo?
Rome2Rio.com is generally reliable about identifying the availability (or lack) of bus and train service on a particular route, but for reliable schedule and cost information you'll need to follow the links to the service providers' websites.
For train schedules, check TrenItalia. You'll need to use the Italian spelling for each city, and I think the schedules for the local trains aren't loaded very far out, so you might need to pick a date in September or early October even if you're not traveling that soon. Be sure to use the correct day of the week (if you have pinned that down).
In Italy, bus service especially thins out and sometimes disappears on Sundays and holidays.

The closest train station is ROSETO DEGLI ABRUZZI. Montepagano is within the municipality of Roseto.
Search on Trenitalia.com from ASSISI to ROSETO DEGLI ABRUZZI.
Montepagano is not far from Roseto. There is a bus in summer, although likely not frequent. And there is taxi service. Info here:

Two train changes at least: at Foligno and at Ancona. At least 5 hour journey.
You could also rent a car at Perugia airport, near Assisi, and drive. That would be probably easier.

the train for Assisi is in the valley, the town is at the top of a hill. It is a pretty good and steep walk between the two or there are buses at some times.
Buses from the Santa Maria degli Angeli will get you there easily, it's easier to take the bus to Piazza Matteotti and walk downhill to your accommodations. Or take a taxi.
On the way out of Assisi, go to the bus stop at the opposite end of town (Piazza Unita).
