If arriving at Milan Malpensa Airport, does anyone know the best way to get to Varenna (Lake Como Area) via train?
Rick's recommendation is to take the airport bus from Malpensa into Milan Centrale, then catch a train from there to Varenna. That's what we did. Trains leave Milan about every two hours. I seem to recall something about how there used to be bus service from Malpensa to Varenna, but I can't find anything about it now. You can see from the official Varenna tourism site that they recommend the same thing: http://www.discovervarenna.com/travelling_to_varenna.asp
We did the same as Michael, as far as the bus to Varenna-not a good idea, very far and few between. Take the train.
Richard, Travel from MXP to Varenna is relatively easy, especially now that there's a Malpensa Express (train) route direct to Milano Centrale. The fare is €11 PP. You could also use the Malpensa Shuttle (Bus), which is a bit slower but very reliable. When you arrive at Milano Centrale, purchase tickets for Varenna-Esino either at the staffed ticket office (two floors down via moving sidewalk) or from one of the automated Kiosks. There are departures every two hours, and the trip is 1H:03M. You'll pass through a tunnel just before arrival at Varenna, so watch for that. Be prepared to disembark promptly, as the train only stops for about a minute! Depending on which Hotel you're staying at in Varenna, you should be able to walk from the station, unless you have lots of luggage. There will likely be Taxi's waiting at the station, so that's another option. You might consider buying your return ticket in Milan as well, as the small station in Varenna seems to have limited hours. If you need tickets or reservations while in Varenna, there's a small Travel Agency just below the station and I've found them to be very helpful. (I also answered this question in your other Thread about "Northern Italy"). Happy travels!

For departing from Varenna, read the section in Rick's boook carefully. They don't sell tickets at the station, even from a machine. You buy them from a travel agent on the way, if you walk. The shop is marked, or anyone can direct you to it. And once you are at the station, the machine for validating your ticket may or may not work. The outside one did not; the inside one did.
Thanks to everyone for your assistance. There will be one additional person in my group.
If there is two of you the train is the best. Check the rates to Varena and to Como and check the price difference. If it is significant then get to Como and take the ferry to Varena.
