We are traveling by train from CT to Milan where we need to eventually go to our hotel near Malpensa to fly out the next morning. My question is, should we go to the main train station or is there another stop that would be better?

Have a look at either the German rail website or the Italian rail website for information on the trains you'll need.
I'd suggest taking the local CT train from whatever village you're staying in to La Spezia Centrale, and then boarding the train to Milano Centrale. There are some direct trains available (no changes) and some with one change (possibly at Genova Piazza Principe). The trip is about 3 hours, and the second class fare about 22€. For the Intercity trains, reservations will probably be compulsory.
As I recall, the station at Monterosso is a "full service" station, so you should be able to buy tickets there. However, you could certainly ask at the station in whichever village you're staying in, as they may also be able to provide them.

We did this last July as we were flying out of Milan the day after leaving the C.T. We already had our train tkts to Milan prior to arriving in the C.T. We were staying in Vernazza and had to switch trains in Levanto, a quick train ride from Vernazza, to get on an InterCity train to Milano--Centrale station. Very easy to do.
