Did this exact trip this summer. Not hard, just check schedules online. Bought all our tickets on the day, along with a reservation for the Viareggio - La Spezia leg. The worst part was waiting in the huge line (30 minute wait) in the La Spezia train station for the CT park/trail/train ticket. What questions do you have?

As the others have mentioned, you'll be able to find the information you need on the Trenitalia website. On that route, I'd probably use the departure at 10:42 that only has one change at Pisa Centrale. If you use that one, the first train is a Regionale (DON'T forget to validate) and the second is an InterCity (compulsory reservations, which will be included with your ticket).
I didn't find it to be any problem staying outside the walls, as it only takes a few minutes to reach the main part of the city. I stayed at Hotel Rex, which is within easy walking distance from the station.
Regarding the C.T. Park Pass (if you want to buy one), you should be able to buy that in the towns as well.
