Can anyone recommend a tour company to use for the guided tour of various museums in Florence. There are so many that it is hard to tell which one is the best option. We understand we need to purchase our tickets in advance and would like to do so this month. We are going in September.
Walks of Italy is a very reputable company. We used them for multiple trips to Rome and Florence.

We used Walks of Italy in both Florence and Rome and were very pleased. In Florence, we took the walking tour in the morning which includes time at the Duomo and the Accademia. In the afternoon we took the Uffizi tour.
Our guide Marco has a Master's in Art History and was extremely knowledgeable. We went in the off season (December) so the groups were small, 10 in the morning and 6 in the afternoon. Still, WOI limits their groups to a dozen or so. We skipped the line at both museums.
There have been some concerning reports within the last two weeks or so about tours scheduled with Walks of Italy that simply didn't happen. In some cases there was no warning, and the guide just didn't show up. The biggest problem seems to be the Colosseum tours. The site has made changes to ticket availability that have been a problem, I assume, for all tour companies. It seems that WOI hasn't always handled those challenges well.
