When buying the Brunelleschi Pass, which is valid for 3 days from date of booking, can you book a timed reservation for the Dome on the second day of the pass or are you only able to book a time on the first day of the booking.

I don't think there's an option to do that. From the website: "Ticket's validity starts from the date selected for the visit to the Dome."
If you can settle for climbing Giotto's tower you have the flexibility to climb that without a reservation. I've only climbed Giotto's tower so I can't compare them but Giotto's tower has the advantage of having the Duomo view.
For other great views of the Duomo don't miss the Opera del Duomo Museum which is really interesting and included in the 3 day pass.
