Any advice on getting tickets and actually getting in to see The Last Supper without waiting in line or booking a tour to see it?
I believe you have to make reservations the see it. 25 people are brought in every 15 minutes to view the fresco for 15 minutes. But I read on here that occasionally you can get lucky and get an unreserved ticket. http://www.ricksteves.com/plan/destinations/italy/museumupdate.htm

If you're staying in a larger hotel, contact your concierge. They can often get tickets when you can't. We used this method years ago when we had a last minute trip to Milan. The tickets were "sold out" but using email I was able to get assitance - and tickets- through my hotel! We DID tip the concierge for this service!
Reservations required. Contact your hotel and ask them to get the tickets for you!
I just tried the official website as well as "Select Italy" based in Chicago and did not get my first choice. RS says in the Ialy 2009 book that the Autostradale and Zani Viaggi bus tours book the 12, 12.15, 17.30 and 17.45 slots and release the unsold each morning around 10;30-11.00 and the afternoon around 15.00-16.00. I think I'll try the hotel next.

You will get a precise visit time. Do not be late. The good news is that you will not have to wait in line. You will be one of 10 or so that is allowed in at 15-minute intervals.
I suggest arranging your entire Milan stay around visiting this site. It is a must see!
You do not need a tour. I think it is a waste.

I didn't get around to booking tickets and took a Zani Viaggi tour to be sure to get in. I only had one day in Milan so the tour hit all the "high" spots- cathedral, Sforza, LaScala, etc. It was a quick way to get a tour of each place as well as get into to the Last Supper.
