My husband and I will be leaving Sienna for Rome. The following day we have a return flight to the States. After leaving Rome we will be staying at a hotel 3 km for the airportfor one night
What is the best way to travel from Sienna to Rome followed by an Uber ( perhaps) to our hotel.

Check if your hotel has a shuttle to the airport. You could travel by train from Siena to the airport, have the hotel shuttle come and pick you up, then take you back to the airport the next morning.
There is Flixbus service to Rome in just under 3 hours that goes several times a day. Don't know where the Flixbus stop is in Rome.
Edit-I believe Flixbus goes to Tiburtina station, from there you can get a Regionale train to the airport.
