I have a reservation for St Marks Basillica and secret itinerary tour for Doges Palace. Does anyone know is these have different entrances than the normal ones and how early I should show up to get in line?

These are two separate buildings that happen to be adjacent and the two attractions are completely separate.
For the Dodge's Palace you'll gather in the courtyard with your group and you'll take off a few minutes after your appointed time. I showed up a bit early and almost joined the previous group, but they'll give you a little sticker for your time and your guide will take you in. After the tour they will inject you back into the main part of regular Dodge's palace near the entrance to join the regular ticket holders.
With reserved tickets for San Marco you'll probably come in the front door main entrance. However the high tide was in when we were there and they had walkways set-up to keep you out of the water and we entered through the side by the clock and followed the walkways to the main entrance.

They manage a lot of people everyday so there will be good signage and people directing the crowds. Show up near your appointed time and get in the appropriate line and you will be fine.
If you didn't get the ticket for the St Marks museum I'd recommend paying for the upgrade to the museum part. It's interesting and the access to the rooftop overlooking the square is almost worth it by itself.
