We will be taking the train from Bari.
Flying home from Naples or Rome depending on airfare.
Will probably take a boat ride to Capri or the Amalfi coast.
Which city works best for this itinerary? It looks like Naples and Sorrento are about an hour apart (train, ferry or bus?)

Sorrento is closer to the Amalfi coast.
Both have ferries to Capri.
Naples is a large busy (and somewhat chaotic) port city.
Sorrento is a smaller resort town.
If your flight is in the morning, then you might have to spend the last night in Naples (or even more so in Rome if you return from Rome).

I think it is better to be based in Sorrento to explore the island of Capri and Ana Capri. The ferry ride from Sorrento to Capri is around 25 minutes on the hydrofoils ferry. In addition to a trip to Capri, you can visit Positano nearby which is not far from Sorrento and as well as Amalfi. You can fly out from Naples to go home. Airfare there might be a little less than flying out of Rome.
