2 questions: I need to travel from Siena to Pisa with a family of four. Any suggestions? And, since we will only be in Pisa for half a day where should I store our luggage? Thank you!

Pisa has a very good staffed luggage storage area. With your back to the tracks and facing the train station, turn right (south) and go down to the last two buildings on your left. Go between the buildings and proceed to your right rear. You'll see it. Make sure that you note the operating hours. They will make a copy of your passport picture and place the copy with your luggage. You will need to show your passport to get your luggage back. 3Euros per bag as of 2 years ago.
I agree with Larry. One more thing, if you want to use the bathroom in the station, do it before dropping the luggage. The bathrooms are at the opposite end of the station, and much closer to where you get off. I think I paid about 4 euro per item. I left luggage at several stations and I was able to use my driver's license as photo ID.
