Hi Mary, there are no trains from Siena to Assisi. You have to take the bus and I believe it leaves Siena at 5:00pm and it is the only one of the day. We took the bus once from Assisi to Siena but this time we are taking a train from Siena to Florence then to Assisi. The time works out about the same, however, there are more options with the train than there are the bus. Hope this helps! Enjoy Italy!

There are frequent trains but not direct or very convenient; most connections take 4 - 5 hours and 1 - 2 changes. See that one direct bus (2 hours) at http://www.sena.it/Home/78-1-en.html; the Assisi stop is called Santa Maria d' Angeli. How to Look Up Train Schedules Online gives you the DB train schedule link and tips for using it, some only published to June 14 on Italian regional trains.
By train it's 3.5 to 5 hours (depending on connections). The fastest connections are with a train from SIENA to CHIUSI, then another train from CHIUSI to TERONTOLA and finally another train from TERONTOLA to ASSISI.
You can also go via Florence. In such case you'll have fewer train changes (just one change in Florence) but it would take longer (over 4 hours).
The bus with SENA is the fastest option, but I think there is only one a day (if that).
Given the length of time it takes to get there, I don't recommend to visit Assisi on the same day from Siena or you'll waste most of the day on trains. If you have a car, then it will be a very nice day trip. The drive with a car would be just 1.5 hours each way. If you intend to visit just on a day trip, it might be a good idea to just rent a car for a day in Siena and return it the next morning.
Ditto Roberto. My wife and daughter had a rental car last fall and it was about 1.5hrs to drive to Assisi from Siena. The train option, with the train changes and transfer times is just not an easy trip.
We are there right now. Siena today, Assisi yesterday. We drove. Assisi was great. I would see it but do so by renting a car for a day. If you are traveling off the beaten path in Tuscany rent a car, unless you want to spend your life traveling and looking for schedules and connections. It is easier for Rick Steves' to use public transport because he always has a local guide with him. They know the ropes. But for us guys that don't have that in Tuscany, rent a car and get a good GPS.
