You could take the ferry to Malta, for a day trip or perhaps spend a day or two there.

Not exactly a cruise, but you could take a ferry from Milazzo to any of the Aeolian islands as a day trip or, if you have time, spend some time on an island and take excursions via ferry to the others. I recommend the island of Lipari and had a great excursion to Stromboli.

Or from Trapani, you can take a ferry to the Egadi islands. Again, you could do this as a day trip or you could stay on one island (probably Favignana) and visit the others.

The ferry to Malta is expensive ... if you want to visit Malta from Sicily you can fly from Catania very quickly & inexpensively.

What is short duration to you? MSC cruises does a 5 night cruise from Palermo to Genoa with 5 port stops - actually looks like a good itinerary. If you're looking for something shorter or something that goes round trip from and to Sicily, I've not seen anything like that.

When I went to Malta, I researched the ferry option (Virtu Ferries). Unfortunately, it was very inconvenient because Pozzallo (where the ferry arrives/ departs) near the southern tip of Sicily is way off the beaten track (not near anything and could not figure out whether bus service was frequent), and the ferry schedule and price was not attractive. I took a 40 minute flight instead from Catania to Valetta. Malta is worth more than just a day trip, so I'm glad I stayed almost a week.

I was going to suggest the Aolian Islands as well as a better option.

I found the Egadi Islands (out of Trapani) underwhelming. I thinkmthe Aeolians have considerably more to offer, but I haven't seen them. While not unattractive, the Egadis seemed mostly about uncrowded sandy beaches, which are in short supply in Europe, but not so much in the US. Even on a long trip, I regretted spending a full day going to the Egadis. Though they were pleasant enough, Sicily has much more interesting places, in my view.
