We are looking for apartments in Catania and Siracusa and would like to know if anyone has any experience with any type of accommodations in that area of Sicily. We will be there first part of April plan to stay 3 or 4 nights in Catania and 6 nights in Siracusa.

Can't help on apartments, however, curious why you need or want to spend that much time in the East? However, as far as where to stay, I would pick Siracusa over Catania.
We stayed in Giradono Naxos at the Hilton for 4 nights(below Taromina on the coast) 2 yrs ago in march and could cover most of the Near Eastern area over 4 days and then moved to Cefalu and then to Erice over a 12 day trip ending in Palermo to fly back.
It was our second trip to Sicily and we will go back again.

Just go to Google and type in short term apartment rentals, followed by Siracusa or Catania and a lot of sites will come up. i'm sure that you can find something and will have a fabulous time. Siracusa is one of my favorite towns in Sicily.

I see that you can also go to TripAdvisor with the same request for apartments. I like TripAdvisor as there are usually critiques of the places, good or bad.

Last May my daughter and I] spent 5 nights in Siracusa, on the island of Ortigia, at the Mini-hotel B&B Spiraglio, and I highly recommend it. We had a large room with 2 beds and a nice big bathroom; breakfast was served by our hostess Rita every morning in her cosy kitchen at the top of the stairs. She even drove us to the bus station on our last day so we didn't have to schlep our suitcases over there! Ortigia was an excellent home base: lots of nice places to eat, very walkable, and it was easy to catch a bus over to the main part of Siracusa to see the Greek Theater and the other Greek and Roman sights when we had finished our sightseeing on Ortigia.

Daughter had spent 6 weeks in Siracusa on a summer study program 2 years ago, so we had a good time revisiting some of her favorite spots. However, 5 nights was too long for us. We did not do any day trips to Noto or Ragusa; if you plan to do side trips like that, then 6 days might work for you.
We did not spend any time in Catania other than to fly in and out, but my impression is that there are more interesting places to stay. Maybe Taormina, if you want to stay in the east?
Have a great trip!
