Should I rent a car out of Florence airport or pick up in Siena?

We are touring the Tuscany area for 4 days, is it best to rent a car from the Florence airport & drive to Siena or take a train from Florence to Siena (where we are staying) & pick up the car? The car rental is less expensive in Siena.I am concerned about leaving the luggage in the car as we tour San Gimignano during the day on our way to Siena. Thanks for you help1
