Is it advised to travel by train in November from Bologna to Lake Como if we only have 2 nights to spend there? We are on business and only have the weekend to spend. We are doing business in Bologna and we have already been to Florence and Venice.
November is off-season for Como so expect much reduced ferry services and reduced activities and dining choices. And it is generally off-season because of weather so you might want to check on that as well.
I would probably look into another location for a couple of nights rather than heading all the way to Lake Como for an off-season visit.
Verona might be a nearby option - 1 hour by train - depending on your interests. The base of Lake Garda is just a few minutes of Verona by train so you could do a day trip if the weather seems to be good.

If you list your priorities and interests others may have replacement destination ideas for you. You've seen a couple of the big cities in northern Italy - do you want more of that or something smaller? You've only got a couple of days what are you looking to do?
If people don't chime in because the title says Como I'd start a new topic like "Two nights extra after Bologna - where?" and list your interests and I'm sure you'll get a bunch of different suggestions.
